Project Description
Triple negative breast cancer (TNBC) is an aggressive subtype of breast cancer that has a poor disease prognosis. These tumors lack estrogen receptor (ER), progesterone receptor (PgR) and epidermal growth factor receptor 2 (HER2), and lack all receptors for which there are currently in breast cancer targeted agents available. Patients with TNBC are still treated with non-specific toxic chemotherapeutic drugs such as anthracycline and/or taxane-based chemotherapy. Newly developed targeted (combination) therapies are urgently needed for this heterogeneous subgroup of breast cancer patients. Genomics analysis of TNBC has identified various gene products that are associated with poor disease prognosis, yet their role in drug resistance is unclear. This project will involve a systematic RNA interference-based knock down screen of candidate modulators of drug resistance. We will use a small representative panel of human TNBC cell lines for synthetic lethality screens to identify novel drugable targets that can sensitize TNBC to common anticancer drugs. High content imaging-based approaches will be used. The role and mechanism of candidate genes will be studied in further detail in relation to DNA damage responses and/or mechanisms of cell death using molecular cell biology approaches. This project is a direct collaboration with the department of Medical Oncology at the Erasmus MC supporting the translation of the in vitro findings to the patient.

Requirements

We seek a talented and highly motivated candidate with proven experience in cell and molecular biology, cell signalling and cellular imaging. The candidate should have a PhD degree in the area of Oncology or Molecular Cell Biology and have demonstrated experience with screening and (breast) cancer. Experience or affinity with bioinformatics and cellular imaging is highly recommended.

We offer

The candidate will work within the Leiden Cell Observatory using state-of-the-art high content screening equipment. We are situated in the Gorlaeus Laboratories on the Science Park Leiden. Currently, 25 researchers including technicians, PhD students, and Postdocs work in the Division of Toxicology. The candidate will become part of a young and dynamic team with a strong expertise in cancer research and signal transduction. Appointment will be according to the terms of the Collective Labour Agreement of Dutch Universities (CAO Nederlandse Universiteiten), for the duration of one year. An extension of two years after positive evaluation is possible. The function is validated in the University Function Ordening system (UFO) under the profile “Onderzoeker 4”. The salary will be set, depending on education and work experience, between the gross minimum of € 2403,- and gross maximum of € 3793,- per month, based on fulltime employment (salary scale: 10). Job description

We have a vacancy for a post-doctoral fellow within a research program focusing on the identification of molecular factors that guide organ-specific metastases in colorectal cancer. While prognosis of patients with colorectal cancer has improved remarkably over the past decades, metastatic disease is the cause of death in a majority of colorectal cancer patients. Over the years many models have been developed to explain the metastatic process in detail, however, the molecular basis is still poorly understood. Recently, we have identified genetic aberrations in primary tumors that are involved in liver-specific metastases. Follow-up studies revealed specific high level amplifications involved in the development of metastatic disease. Unique patient series in combination with high quality molecular research will enable us to increase our knowledge within the next years.  The aim of the current project is to unravel the molecular processes and networks underlying organ-specific metastasis. The experimental work will be performed in collaboration with the Nijmegen Laboratory for Tumor Genetics.
The post-doctoral scientist:
  • designs and performs scientific  research
  • writes grant applications
  • performs molecular techniques (PCR, qPCR, ion torrent, sequencing)
  • performs situ hybridization techniques

Requirements

The post-doctoral scientist will primarily be recruited on the basis of scientific background and reputation and should be able to advance and complement the group’s present research program. We are looking for a creative and innovative scientist. Molecular and cellular biological expertise is required. Expertise with large scale genomic analyses and affinity with functional studies is preferred.

Job description

Hyperthermia is the application of elevated temperatures (41-45°C) to tumour tissue and is applied in combination with radiotherapy and/or chemotherapy to improve tumour control. Hyperthermia can be administered before, during or after radiotherapy/chemotherapy. The sensitizing effect of hyperthermia depends on both the realized tumor temperatures and the order of application. In the hyperthermia community there is no univocal policy about the sequence of radiotherapy and hyperthermia and different institutes apply different treatment schemes. This research project “Towards biological treatment planning in radiotherapy combined with hyperthermia to improve clinical outcome” aims to find the optimal order of application of radiotherapy and hyperthermia and thereby further improve the effectiveness of clinical hyperthermia. This will be investigated using sophisticated treatment planning computer models, in which the combined effect of hyperthermia and radiotherapy is modeled. For accurate modeling knowledge about biological tissue parameters is necessary, which will be obtained from cell line and animal experiments for combined treatments with radiotherapy and hyperthermia.

Requirements

For this project we have vacancies for two highly motivated PhD candidates. One of them will carry out the cell line and animal experiments and the other candidate will perform the computer modeling part of the project. Candidate 1 should have an MSc degree in (medical) biology or a related background. The candidate should have good command of English. Excellent communicative skills and the ability to work within a multidisciplinary research group are essential. The research will involve in vitro and animal experiments. Candidate 2 should have an MSc degree in physics or a related background. The candidate should have good command of English. Job description

Approximately 50% of cancer patients is treated with radiotherapy. Success of a radiation treatment is largely determined by the quality of the delivered dose distribution. Doses should be very high in the tumor and as low as possible in surrounding healthy tissues, especially in vital radiation sensitive organs. Development of algorithms and procedures for design of individualized irradiation strategies (treatment plans) is a key research line of the department. Optimization of the patient’s dose distribution is a complex, non-convex and discrete mathematical problem with multiple objectives and constraints, and a patient anatomy that may change during the fractionated therapy. Not only the quality of the final dose distribution is important, but also optimization time, speed of daily dose delivery and required human interaction and workload. The selected candidate will participate in these investigations.

Requirements

Job description

Currently, breast screening is almost exclusively performed with mammography, even though it is known that some women are at a much higher risk to develop breast cancer or have dense breasts, in which sensitivity of mammography for detecting cancer is low (<60%). The aim of this project is to develop methods to personalise breast cancer screening. Firstly, reproducible quantitative markers characterizing breast density patterns in mammograms will be investigated and these will be related to the risk of developing breast cancer and the risk of missing a cancer with mammography. Secondly, techniques will be developed to increase feasibility of automated breast ultrasound imaging in women with dense breasts. These will include automated image analysis methods for computer aided decision support and advanced visualisation tools to combine ultrasound and mammography, or to compare screening exams over time. Research will be carried out in a large EU funded consortium in which ten partners cooperate.

Job description

Tumors often display altered metabolic characteristics that are exclusive to the cancer cells and thus, can be targeted for efficient treatment.
The zebrafish is emerging as a valid model to study processes underlying cancer and provides an ideal setting to conduct chemical genetic screens for synthetic lethal interactions in the intact organism.
The tumor suppressor LKB1 is mutated in a familial cancer-predisposition syndrome and in over 30% of lung adenocarcinomas, one of the most common human tumors with a very poor prognosis. LKB1 is a serine-threonine kinase that phosphorylates the AMP-activated protein kinase (AMPK), a key energy checkpoint in the cell. AMPK activation leads to growth suppression through several pathways including inhibition of the mTOR pathway. Human tumors with LKB1 mutations exhibit fast metabolic rate, increased invasiveness and poor prognosis. We have recently shown that Lkb1 is critical to maintain energy homeostasis in zebrafish. lkb1 zebrafish mutants are embryonic-viable (in contrast to mice), exhibit deregulated metabolism and fast metabolic rate, a characteristic of tumors cells.
We will use our lkb1 zebrafish model as a discovery platform in chemical genetic synthetic-lethal screens and to resolve the LKB1 network in control of metabolism.

Requirements

You must be a motivated enthusiastic researcher with a degree (drs./MSc) in the domain of Biomedical Sciences and/or related subject and have a strong interest in the fields of Developmental biology, cancer biology, molecular genetics. You have demonstrated a strong interest in an academic career through your publication record and prior engagement in collaborative research and teaching. Furthermore you have excellent communication skills in English, both written and verbal and are expected to master the Dutch language sufficiently.

PROJECT OUTLINE

Genomic alterations are major determinant of responses to (targeted) therapies in cancer. In fact, the best positive and negative predictors of responses to targeted therapies are alterations in kinases or their direct downstream effectors. To gain insight into resistance mechanisms to therapy and thus better tailor treatment, we are approaching this problem from two different angles. First we have transplanted tumors from mouse models of breast cancer and treated these tumors with a range of (targeted) therapies. Matched pre- and post treatment pairs of resistant and sensitive tumors have been full exon sequenced and are available for analysis. The goal is to detect genomic alterations associated with response to therapy. Second, we have acquired large panels of human tumors, on which we are currently performing kinase exon sequencing. More specifically, we are performing sequencing on 1) 400 samples from the NEO-ALTTO study to find alterations associated with resistance to HER2 targeted therapies; 2) at least 200 colorectal samples and 300 breast cancers (triple negatives and invasive lobular carcinomas) to detect alterations frequently occurring in these patient populations. A very strong feature of all these datasets is that matched controls are available to ensure high accuracy in variant calling. The successful candidates will work closely with the biological groups to develop computational approaches for the detection of mutations and copy number alterations associated with specific cancer subtypes as well as therapy response in human and mouse model-derived tumors.

CANDIDATE REQUIREMENTS – EDUCATION AND EXPERIENCE

We are seeking highly motivated Postdoc and PhD candidates with a degree in bioinformatics or a mathematical discipline with a strong cancer biological interest. Applicants should either have strong modeling/applied statistics skills or strong documented experience in analyzing high-throughput sequencing data. In addition, we strongly value experience in one or more of the following: sequence analysis, machine learning, applied statistics and R, computer science and expression analysis. The candidate also needs to be proficient in a programming language such as Java, Perl or Python, and be comfortable with Linux systems. Fluency in spoken and written English is a strong requirement.

The project will employ the complementary expertise and tools of three groups participating in the Cancer Systems Biology Center (csbc.nki.nl) at the Netherlands Cancer Institute, Amsterdam: Rene Bernards (Molecular Carcinogenesis), Jos Jonkers (Mouse Models for Breast Cancer) and Lodewyk Wessels (Computational Biology). The positions are primarily embedded within the Bioinformatics and Statistics Group (Wessels) (bioinformatics.nki.nl) at the Netherlands Cancer Institute, Amsterdam.

EMPLOYMENT CONDITIONS

The successful candidate will be employed by the Netherlands Cancer Institute. Postdocs will be appointed for a period of 3 years. The gross salary per month will be from € 3.200,- to € 4.095,- according to the FWG-function group 55 or 60, depending on proven qualities and previous experience. PhDs will be employed by the Netherlands Cancer Institute for a period of 4 years. The gross salary per month will be from € 2407,- to € 2964,- according to the PhD scales, depending on proven qualities and previous experience. The terms of employment will be in accordance with the CAO Ziekenhuizen (Collective Labour Agreement for Hospitals).

You will be working in the Laboratory of Experimental Oncology in a group led by Dr. S.M.A. Lens. Research focuses on understanding how faithful chromosome segregation is normally ensured and why this segregation process is perturbed in cancer cells. The project encompasses biochemical, molecular biological, and cell-imaging techniques. You will also enroll in the CGDB Ph.D. program of Utrecht University’s Graduate School of Life Sciences.

Requirements

You are an enthusiastic, motivated Ph.D. student with a master’s degree in (medical) biology or (bio)chemistry. You must eventually be able to carry responsibility for your own research project and be a team player. You should also be able to communicate your work to an international scientific audience. Experience with cell culture, microscopy, safe microbiological techniques and radioactive isotopes would be an advantage.

Job description

We want to design new intervention strategies for lung cancer. These are urgently needed in view of the burden of this cancer. Therefore, we have developed mouse models that closely mimic the different lung cancers observed in man. In these models we have identified the cell-of-origin of the various lung tumor subtypes and we now want to determine how the ontogeny and the associated specific mutations influence the tumor characteristics such as their response to therapy. We approach this with advanced genetic methods that enable us to instantly generate new tumor models. We are particularly interested in therapy resistance mechanisms. Insight in these mechanisms should lead to improved treatment modalities for these tumors
