Job description

Bone deformities lead to impaired daily life activities, sick leave and disability resulting in high healthcare costs. Current surgical reconstruction techniques are either inaccurate or expensive, yet do not guarantee adequate treatment. In a European consortium, consisting of universities and industry, we will develop affordable surgical techniques for accurate repositioning of bone segments using patient-specific implants. The project delivers 1) 3D planning and implant design software, 2) implants that force accurate positioning and fixation of bone segments, 3) implants optimized for shape and load, and 4) optimized production procedures. The implants will render treatment minimally invasive. Within the part of the project related to this job opening we will develop and study image analysis methods for 3D planning and implant design.

Requirements

You have a background in informatics or physics at the M.Sc. level and a keen interest in developing advanced techniques in medical research. Experience in the field of development of image analysis methods is a preference. You have the skills to communicate with both clinicians and engineers and you can make the link between the image analysis methods and biomechanical/medical practice. You have good organizational skills and an excellent ability to express yourself in English.

Development of data analysis modules within a Web-based Spatial Decision Support System (SDSS).

One of the main components of the project is the development of a Web-based Spatial Decision Support System  (SDSS)to analyze the effect of risk reduction planning alternatives on reducing the risk now and in the future, and support decision makers in selecting the best alternatives.

Requirements

ALS is a neurodegenerative disease characterized by both lower as well as upper motor neuron degeneration. Recent advances in MR imaging have made it feasible to examine in ever increasing detail the upper motor neuron effects in ALS, enabling the in vivo examination of neurodegenerative effects on both the structure as well as the connectivity architecture of the brain. This project concerns investigating the integrity of the motor network in ALS using MR imaging. You will acquire multiple forms of morphological and connectivity data in ALS patients and healthy controls, covering high-field structural and functional connectivity data (3T, 7T, T1, Spectroscopy, Diffusion Weighted Imaging, rs-fMRI) and analyze this data with graph analytical tools, examining the effects of structural damage to the brain’s functional dynamics. Your research should result in scientific papers in international journals, and a dissertation.

Requirements

We are looking for motivated candidate, who is enthusiastic about brain (dys)connectivity.  You should have a M.Sc. degree in a relevant discipline, such as neuroscience, artificial intelligence, informatics, physics, or medicine. You should also have a wide interest in medical science and an open view to novel methodology. Experience with MRI is a plus. VACANCY: Postdocs PhDs: Computational Analysis of NGS data

PROJECT OUTLINE

Genomic alterations are major determinant of responses to (targeted) therapies in cancer. In fact, the best positive and negative predictors of responses to targeted therapies are alterations in kinases or their direct downstream effectors. To gain insight into resistance mechanisms to therapy and thus better tailor treatment, we are approaching this problem from two different angles. First we have transplanted tumors from mouse models of breast cancer and treated these tumors with a range of (targeted) therapies. Matched pre- and post treatment pairs of resistant and sensitive tumors have been full exon sequenced and are available for analysis. The goal is to detect genomic alterations associated with response to therapy. Second, we have acquired large panels of human tumors, on which we are currently performing kinase exon sequencing. More specifically, we are performing sequencing on 1) 400 samples from the NEO-ALTTO study to find alterations associated with resistance to HER2 targeted therapies; 2) at least 200 colorectal samples and 300 breast cancers (triple negatives and invasive lobular carcinomas) to detect alterations frequently occurring in these patient populations. A very strong feature of all these datasets is that matched controls are available to ensure high accuracy in variant calling. The successful candidates will work closely with the biological groups to develop computational approaches for the detection of mutations and copy number alterations associated with specific cancer subtypes as well as therapy response in human and mouse model-derived tumors.

CANDIDATE REQUIREMENTS – EDUCATION AND EXPERIENCE

We are seeking highly motivated Postdoc and PhD candidates with a degree in bioinformatics or a mathematical discipline with a strong cancer biological interest. Applicants should either have strong modeling/applied statistics skills or strong documented experience in analyzing high-throughput sequencing data. In addition, we strongly value experience in one or more of the following: sequence analysis, machine learning, applied statistics and R, computer science and expression analysis. The candidate also needs to be proficient in a programming language such as Java, Perl or Python, and be comfortable with Linux systems. Fluency in spoken and written English is a strong requirement.

LOCATION

The project will employ the complementary expertise and tools of three groups participating in the Cancer Systems Biology Center (csbc.nki.nl) at the Netherlands Cancer Institute, Amsterdam: Rene Bernards (Molecular Carcinogenesis), Jos Jonkers (Mouse Models for Breast Cancer) and Lodewyk Wessels (Computational Biology). The positions are primarily embedded within the Bioinformatics and Statistics Group (Wessels) (bioinformatics.nki.nl) at the Netherlands Cancer Institute, Amsterdam.

EMPLOYMENT CONDITIONS

The successful candidate will be employed by the Netherlands Cancer Institute. Postdocs will be appointed for a period of 3 years. The gross salary per month will be from € 3.200,- to € 4.095,- according to the FWG-function group 55 or 60, depending on proven qualities and previous experience. PhDs will be employed by the Netherlands Cancer Institute for a period of 4 years. The gross salary per month will be from € 2407,- to € 2964,- according to the PhD scales, depending on proven qualities and previous experience. Job description

Development of web-based decision support tool for risk management.

An Experienced Researcher position (two years), financed by the European Community, is available within the European Marie Curie Initial Training Network “CHANGES”: ‘Changing Hydro-meteorological Risks – as Analysed by a New Generation of European Scientists’. (www.changes-itn.eu). The overall aim of the network is to analyze the effect of environmental changes on the risk for hydro-meteorological hazards and management. 12 Early Stage Researchers (PhD students) have been working on this topic since January 2011. We are now looking for a researcher who will work together with these PhD students and two fellow experienced researchers.

Objectives: The objective of the position is to develop a web-based decision support tool for risk assessment of hydro-meteorological hazards (landslides, floods). This includes the following:

• Analysis of existing web-based tools for multi-hazard risk assessment, and the use of risk information for risk management
• The web-based tool should be able to analyze the consequences of changes in hazards, vulnerability and risk for future scenarios related to climate change, land use changes, demographic changes and risk management decisions
• The web-based tool should be able to make comparisons of alternatives for risk reduction focusing on different scenarios in terms of land use planning, the construction of risk mitigation measures, early warning and emergency preparedness
• The web-based tool should support cost-benefit or cost-effectiveness analysis and spatial multi-criteria evaluation
  The web-based tool will be designed for different stakeholders (risk managers, local authorities, researchers)

Requirements

• A PhD obtained and maximum 5 years after obtaining the MSc degree
  or an MSc in (geo-)informatics or other relevant discipline with at least 4 years full time research experience
•  Experience in web-GIS development and programming skills
• Fluent English (knowledge of additional European languages is an asset)
• Preferably having knowledge of hydro-meteorological risks / Earth sciences.

It is required that the successful candidate will participate in all meetings and workshops organized by the CHANGES research consortium (related additional funding covering travel costs is available). The candidate must be willing to disseminate the results within the project during the meetings, but also and in particular through presentations at conferences and contributions to scientific journals. Conditions of employment

Employment: The duration of the position is 24 months. Two separate contracts are made, each for 12 months, the first year with the University of Twente and the second year with the University of Vienna. The ultimate starting date is 1 January 2013. The appointment for the first year will be given under Dutch law and in reference to the UT regulations, for a period of 12 months. Salary and conditions will be in accordance with the Collective Labour Agreement (CAO) of the Dutch Universities. The appointment for the second year will be given under Austrian law and according to the regulations of the University of Vienna. Salary and allowances are according to the EU Marie Curie regulations.

Location: The work is carried out at two Universities with visits to two private companies dealing with risk management. The first 12 months the candidate will be based at the University of Twente, Faculty of Geo-information Science and Earth Observation (ITC) located in Enschede, the Netherlands. The second year the candidate will spend at the University of Vienna (Austria). In these two years, the private companies Geomer (Heidelberg, Germany)and R&D (Aubagne, France) will be visited. Hereby, the focus of these visits will be on how to incorporate close interaction with potential users of the web-based tool.

Supervision: The research will be supervised by Dr. Cees van Westen (ITC) and Prof. Dr. Thomas Glade (University of Vienna).
